Hey Everybody,
If I have many websites that all contain an include pointing to a specific file on my main website with many client links, do the links that show on all my other domains (the ones drawn from this include) count as good links for google and other search engines, or is this sort of like spamming and will therefore hurt me in the long run?

Depends a little on what you mean by 'many', and how the links fit in with your other links.
SEs can look at at complex interlinking and draw conclusions.
You'll know if you've been harmed by your referrals and the places achieved by your keyword searches.
As to the likelihood of future problems, on what you've said, I reckon it's a pretty high risk. But I certainly wouldn't say for sure - as they say, 'it depends'.
